I have seen where TESU says that course equivalencies at the 200 level or higher are considered Upper Level, unless from a Junior/Community College. If a Study.com course transfers in as a 200 level class does TESU consider that Upper Level?

No. Anything that is taken elsewhere and transfer in as a 300-400 level course will be upper level. A 100-200 is going to be a lower level course.
Example: I take organizational behavior at Straighterline, it comes into TESU as a 300 course - that's upper level.
Example: I take another SL course, IT Fundamentals, it comes into TESU as a 200 course - that's lower level.
Even though both courses at Straighterline may be numbered 100-200, it's transferred to TESU differently.

Just to clarify, all CC courses will come into TESU as LL.
I haven't seen where 200-level or higher are considered UL, where did you see that?
Also, on the degree plans, a lot say "maximum of 2 100-level courses", but that does not mean that 200-level courses are UL, it just means that they won't take a bunch of 100-level courses in the major. They want even the LL courses to be at least 200-level or higher to show depth of knowledge.

This is where you're seeing it- old forum posts will steer you wrong. TESU has undergone 2 big changes in 10 years, the first was ditching the 200 as UL allowance, and the second was restructuring their general education courses. You can use the old archives, there is a TON of great info there, but this is a good example about checking what you read, because things do change.
