There are some other courses that duplicate, if possible, they can try to get the equivalency changed. For example, their HIS-100 and HIS-101 is the same HIS-101 Western Civilizations I equivalency. If they make it say, HIS-100 Intro to Western Civilizations and give 3 credits for that, it would be an awesome "gen ed" that uses all the overlap from HIS-101 and HIS-102, pretty much do the final exam and get the credit right away.

These are separate issues.
1) So you should make a request if you want CS 305 to be UL - and the reason you need it, since I think they have enough UL courses to finish the BACS at this point. That would be an ACE thing, since ACE has determined that it's LL credit, and Study.com would have to do some work to get the course upgraded. But if enough people request it, and there's a good reason why they want that instead of something else, I'm willing to bet they'll listen.
2) The history courses are not ACE, but TESU equivalency issues. You would have to talk to TESU and ask them to re-evaluate their course numbering there - but since you've already admitted that it's completely overlapping 2 other courses, there's no sense in them doing this. Also, there are a million ways to get LL history credit so I doubt Study.com would try very hard to get that changed.

Can anyone confirm if Computer Science 307: Software Engineering transfers to TESU as CIS-351? The transfer agreement still lists it as CIS-251 despite the UL recommendation from ACE:

My advisor mentioned it would come in as CIS-251 since it was recently reviewed earlier this year. There are no plans to do another review anytime soon. Perhaps, it's possible to appeal with the new ACE recommendation?

I did successfully appeal 2 courses, and lost on 2.
I'm not sure how it works, because it's not a transparent process. But for mine, I sent in the syllabuses for the courses, along with a page from the school catalog that showed that the courses I took did indeed count as the "government" course at that school (it was a 4yr state school, and all history courses with an A & B component included state and US government and the constitution in them). They gave me those for my "civic engagement" requirement (although I don't think it was called that way back then in the 2014/15 catalog).
They did not tell me who it went to after I sent everything to advising via email, just the outcome, but I'm guessing it went to the registrar or someone; whoever does the evals.
If I were you, I would just wait for ACE to update the info so you can get it into your ACE account correctly. Much easier than going through the appeals process.

I'm also caught in this dilemma, My advisor said Computer Science 307: Software Engineering would come in as CIS-251 . Hopefully we can get this sorted out

I hope you get it approved for UL credit. Seems like the consensus from the advisors are it'll come in as LL. There's an ongoing discussion on the other section as well.
Hopefully with it showing from your ACE transcript or Study.com's transcript that'll approve it as UL then. I emailed the registrar's office and got this response for now..
"Thank you for your email. I believe this change is very recent and Thomas Edison will need to review the course once Study.com sends us the information on the course. This can take several weeks though.
I am not sure if you would like to wait or decide on taking another course."
